There are 3 criteria involved in unmasking according to Admiral Mike Rogers who served as the director of the National Security Agency at one point.
1-Request must be made in writing
2- Request must be made as a result of official duties
3- The request must be made because the name of the individual is needed to understand the intelligence

There was no real reason to unmask Flynn but there was no reason too, the issue comes with the leak of this information that followed. One official who made the request and got the name of Micheal Flynn unmasked leaked this to the media despite it being classified. This is illegal and everyone involved is denying that they were the ones that leaked it.
